Newt knew about his feelings since Thomas became protective of him. Thomas on the other hand doesn't take the time to understand what he's feeling. It only hits him at the worst time ever, while he sees his future disappear in front of his eyes. He will do anything to be able to tell Newt how he feels.This follows the Scorch Trials from the point where they escape the WCKD facility, with a few changes. It's basically the movies only with some different ways of getting to the same points and more tension between Thomas and Newt.

Thomas Greene's parents never loved him. That much was evident, with every disappointed glare, every second he spent in their presence he knew he was unwanted. He wasn't even sad about it anymore - at least he tried not to be.
Glade Academy would be his escape, his way of stepping out of his parents' tight grasp and into the world. He knew some things would change, but he hadn't expected the human disaster that Newton Isaacs was.
Discovering who he was was never Thomas' biggest concern, but know it's right in front of him, laid out like an unsolved puzzle, and the missing pieces weren't written in his exams, but woven into the souls of those around him.
